The first 4 issues I am noticing in regards to the 90D are:

1. Optical Focusing Problems Under Certain Conditions (FIXED!)
2. Soft Video When Shooting with all of the Sensor (Improved!)
3. Disappearing Menu Items (How to Solve)
4. Undersaturated RAW Files + Weird Color Issues (I guess we can just complain a lot! :P )

The optical focusing problem is something that others have mentioned, and what I found has resolved it for me.

Let me know what other issues you are seeing and we will try to see if we can document it for Canon!
